so far i can tell you that for the classical musician, IMSLP is brilliant, but there are only scanned versions, so beware of the bad scanners. great for raw information though - i've wanted a replacement solo 'cello part for the Dvorak concerto since mine was lost in the 1980s - and it's there! great repertoire.

mutopiaproject.org is fantastic (as you say) for .ly files, but these guys appear to be working from some pretty obscure versions. there are a number of errors -notes in wrong octaves, little or no bowing or articulation, and some are quite awkwardly laid out from the point of view of multi-part counterpoint and stuff. i know from experience that although lilypond puts out BEAUTIFUL parts, it takes a lot of time and hard work to make the input beautiful! a bit like jordan in that respect.

those are my faves - but i'll check out the others and comment further.

Classical music mostly, not always large archives:
http://www.bh2000.net/score/
http://www.lysator.liu.se/~tuben/scores/
http://www.eerland.net/sheetmusic/
http://www.free-scores.com/index_uk.php3

complete works of Mozart for personal use: http://dme.mozarteum.at/DME/nma/start.php?l= click yes to accept the licence (if you accept it of course) and then go to a series of works. To see the score click on the "note" icon. Then click on the tab "inhaltverzeignis" and there you get an overview where you can download the .pdf. Not very user-friendly but at least you can get them.
