Assigning default input jack for ALSA on an on board card

I've installed Lubuntu on my old pc that I plan to use only for practicing and transcribing music, nothing fancy with it. I've had some nice results with its on board sound card in the past with Ubuntu, but It can no longer cope with it. The only problem I have is that, since it doesn't use pulseaudio, I don't know how to set the line in input from the card to be used as an input, and recognized by JACK. So, what should I do to set this, and preferably,how to make it the default input, since I won't use the front mic which is what it is set to now? I won't be using skype on that machine, so, no need for it, but I need the line in, where I could plug a preamp or something.

Look at jack_lsp and jack_connect commands. You can script connections.

Start qjackctl, press Connect, lower left, to open the qjackctl connections panel,
On the Audio tab, System on the left pane will be line-in,
and System on the right pane will be audio output to whatever headphones,
speakers, or recording software you run, like timemachine. Click one item on
both the left and right, and press the connect button on this panel
(not the connect button on the main panel)
Click the triangle widget next to System, to expand the view of channels
available for connection, a stereo pair in most cases.
But, for example, Yoshimi synth, when loaded, can display 16 channels in this pane,
as it is 16 part multi-timbral. Properly supported soundcards that have multiple i/o ports,
should also show up in various related numbers. Some daw preferences let you control
the number of displayed channels, if convenient.

Well actually when I open qjacktl in the audio input tab there are only two "system capture" instances and nothing more. Same goes for Cadence/Claudia. I never used only ALSA for audio until now, usually it was Ubuntu with Pulse, where I would set the input from the sound menu applet. I guess somehow the front mic in is set to be a default capture device for ALSA. So, how do I change this?
