Similar problems have been reported to me, and I believe they may be related to mismatched samplerates, which occur when the software stack and hardware operate at separate speeds. It can be a configuration issue rather than a motherboard problem.
Are you using ALSA, JACK, or PulseAudio as your sound server? Which desktop environment and which Debian version?
