I enabled the "Pulseaudio JACK Sink" based on these instructions:

but I don't want it to automatically connect to the 'system' output. Does anyone know where the script for it might be, or how it's done?
I'm trying to use the sound card to provide digitally filtered outputs for L-bass, L-treble, R-bass, R-treble, AND have it system-wide so that Pulse does not send full-range sound to the wrong channels.
Incidentally, the VLC jack module is also flaky for much the same reason. I got it to connect by changing the Preferences | All | Audio | Output modules | Jack | connect to clients matching: calf instead of system, but it randomly connects 2 channels to whatever filters happen to be running, and the process name changes every time, so I'm forced to manually connect channels each time.

You can use Qjackctl's "Patchbay" to automatically manage the connections, or aj-snapshot or whatever session manager you prefer.

Or you can use jack.plumbing to disconnect and connect jack-clients automatically.
I use it to disconnect many clients from system:playback and reconnect them to jack_mixer's inputs when jack_mixer is running.

I currently use qjackctl's patchbay, and I think I've managed to tame VLC, but is there any way to use it to automatically remove the unwanted pulseaudio connections? Can the "exclusive" option inside the patchbay settings do it? Even so, that would seem a bit inelegant and possibly result in audible glitches if the change is not instantaneous.

There is no need to remove Pulseaudio-connections if you configure it to use jack-sink as output.
