You can connect the outputs of LMMS to other jack inputs or the system playback but other then that LMMS is not 'jack aware' like regular linux DAWs.

I don't know any other program that does what LMMS does. Well .. FL Studio
I kinda given up on LMMS because of this and various other missing functionality.

I suggest Tracktion. Version 5 is freeware. Just make sure you save very often, because it crashes a lot.
You might also want to have a look at Qtractor. Apart from stability, I find Tracktion better.

You can always redirect the audio output from LMMS to another program over JACK pipes and record it on the other program, or export .wav files and bounce them. I sometimes do that with an Android app that I like, plugging the tablet to the Line-In inputs on the USB interface and injecting the audio into Tracktion. It's a bit of a hack, "but I like the app."

A tracker is a specific kind of DAW, such as Renoise or ProTrekkr. The notes/tracks scroll down like an old piano roll. Here:

I'm quite much in the same with you. Jack sync to LMMS, or proper audio recording & handling are what I would need. I bet making lmms more jack aware would be much easier. If no other similar options, perhaps i'll keep it and struggle some with counting the song.
Starting with the beat and bassline to record on, and then counting where the extra sounds have to come. Or make the sounds apart and fill them in in Ardour. I'll be thinking about it.
And yelling similar options which do work with jack is always welcome....

updating won't fix the jack sync problem though

Never mind colours, what about greyscale? I'd find that quite unusable. Once I'm in the 'zone' I'll happily spend hours working on an idea. That screen would cause me so much eye strain that after 15 minutes I would have totally lost inspiration and be reaching for the pain killers
