You may first provide a little more information.
  • Do you use pulseaudio as the soundserver or another (like jack)?
  • Did you setup zynaddsubfx?
  • What information does the terminal provide when you start zynaddsubfx in it?

Sounds very intersting.
But i thought Hydrogen is designed to be a drum machine only...

You may have muted / disabled the input source or it isn't recognized.

Do you want to record your music with the Gnome Sound Recorder?
I suggest using at least audacity.
