This is in the tradition of my beloved Unix. Having written the documentation, they then double checked with the programs, and if the two differed, they picked the best and changed the other to conform.

With respect to your creative sensibilities, I would suggest that you remove the application of the theme from the Welcome Script or at least default it to not selected. Isn't System->Preferences->Appearance->Themes the appropriate place to be changing the appearance of the desktop? Shouldn't the KX...

For reference, I tried simply turning off the wireless (unchecking "enable wireless" in the network settings) and that didn't help. Try turning it off in the BIOS. If your problem is a piece of hardware asking for something to do every so often, then there may be a difference between OFF ...
