You're completely right of course and it shouldn't make a difference if you connect your MPC to the MIDI Master bus or to buses you created afterwards. Maybe you could monitor the output of your MPC with a tool like QMidiRoute. Maybe the channel counting differs between the MPC and Qtractor. Qtract...

Try creating separate MIDI buses, one listening/receiving on channel 2 and one listening/receiving on channel 3. Use those to connect with your MPC1000. Er, bandpass filters won't work because a guitar doesn't only produce one frequency per note. There is the dominant frequency, sure, but you have a whole bunch of other harmonics that are lower and higher frequencies.
