Works fine and I don't need the CPU power to run the sequencer with its plugins AND Jamin. I'd like to be able to change things in my mix if there's something off while trying to do the mastering. Personally I don't think it is, I think it's very hard to try to outsmart the kernel scheduler.
I also think that in your user case xruns are inevitable. What kind of JACK settings are you using?

I've used mididings for similar purposes: http://das.nasophon.de/mididings/
For what it's worth, I know nothing, zero about programming in Python but managed to create presets in mididings thanks to the great documentation.

Try wmctrl or a window manager that can do this. I use openbox myself which is quite easy to configure wrt window placement.
