There's a setting on the Fantom 'soft through'. Try turning that off. Until you figure out what's wrong a workaround would be to use a 5 pin DIN MIDI cable. The tab you're looking at called 'ALSA' is ALSA MIDI. There's also JACK MIDI under the tab called 'MIDI'. I just purchased Focusrite Scarlett solo. The idea is to plug my guitar to it and get the sound out from the moterboards sound card. Unless there's a compelling reason to use the onboard soundcard as the output, it's going to be a lot easier to connect your speakers and headphones to the Scarlett, ...

I would use a combination of Musescore and Ardour, connected together through the JACK patchbay. That's the Linux way, isn't it? :D Do one thing and do it well.
