I suggest you should read http://www.jackaudio.org/faq/multiple_devices.html to learn why jack was not designed to work with multiple devices. And, of course, the workaround :) . I just made a quick search and I hope these links help. I think the first one will work for audio (and then use the pulseaudio jack sink) and the second one might or might not work for MIDI.

cat /proc/asound/cards
and
lsof | grep /dev/
while Jack is up and running with the Scarlett?

Is that an xrun? Maybe a period size too low? Do you need very low latency? Why not just the default -p 1024 instead of 128?

If I understand correctly, you need that Jack recognises the two input devices, the Scarlett and the webcam, at the same time. If so, I suggest you use zita-a2j, after you start jack with the Scarlett. You should get it to work with something like: zita-a2j -dhw:WEBCAM where you must substitute WEBC...

To clarify further, in your case jack was started with the wrong audio interface.
You need to restart jack with a proper setup.

You have to tell jack explicitly which soundcard(s) to use. The easiest and most obvious option is using the usb device for input and the onboard audio card for output (in qjackctl's setup). The alsa driver doesn't see anything controllable in this audio interface. Probably because the AI is designed to not expose any control because it already has hardware controls for all that is needed. Nothing to worry about, I would say.

If the problem has to do with virtual (jack) connections, patchage is a great diagnosing tool for this.
You can split the ardour box for a better view. You can connect/disconnect input/outputs directly in patchage, too.
