Venomode has a Linux-native arpeggiator called Phrasebox. It's remarkably powerful and the demo works perfectly in Mixbus. It's not free though. I'm waiting for a sale to come around on this one... When you record, you record midi input. To record midi output of pluging, you should have another midi track, and set midi track with chordz to output that track.

I asked the exact same question on the Mixbus Usergroup, and even the developer claims about nothing is Midi controllable .. and wont be in the foreseeable future.
