It has a few excellent midi editors front ends I like, but the compiled version lags behind.

Try:
sudo apt-get remove --purge ardour
apt-get clean
(try hitting tab to autocomplete ardour and make sure there isn't a ardour3-beta or something)

Usually, there's some setting in your MIDI controller to choose whether MIDI goes through USB or via MIDI In/Out jacks. But usually both aren't effective simultaneously.
