How are you connecting the mic to Jack? Is it alsa_in? I had a similar problem, and it turned out to be the Sample rate I had for the USB mic through alsa_in (NOT the sample rate of JACK). alsa_in defaults to the same sample rate as Jack, but it's ok if you specify a different one.
